I've been hauling my yaks around in my Tacoma for two years now and I've tried many scenerios and have found that What Sportguy33 is the best bet.

I can say there are a few things to watch out for that you may want to keep in mind. I have found it's much more secure if you strap it to one side of the bed instead of having the belts run across. This will prevent it from sliding side to side. You can secure it to all four corners of your bed but It's more work and not necessary. I use a belt in the center of the sern and one in the center of the bow both strapped same side fo the bed.

Make sure you have the stern in the bed on the side of the cab and the bow sticking out off the tailgate. This way the heaviest part of boat is supported by the bed.

Belt ratchets are great but use caution because if you tighten them to much you can actually warp or crack your kayak. Those ratchets are strong. I have put three kayaks in my truck without any problems. I do however use the flag. Especially when transporting my Scupper which does hang more than 4ft off the tailgate. My Malibu II just makes over the back of the gate. I whatched a CHP speed up to me one morning at about 4am when I was heading to the beach. When he go close he slowed down took a look at the flag and Zoomed on by. Good luck. See you on the water.
