cooler for bati tank & run into problem. Can intake/out-take come from bottom?

I bought a cooler for my bait tank. Thanks to cucamonga keith, I was able to get an idea of how I want my tank.
Well the cooler fits perfectly, just behind the seat of my FnD. It fits too perfectly. My scupper holes are under the cooler.
My question is, can I run my intake and out-take hoses from the bottom of the cooler.
Any help would be appreciated
