In theory you can mount a transducer on the inside with out too much difficulty. Many companies will claim that their tranducers will work through polyethylene plastics, however, nothing really adheres to polyethylene plastics.
Many people out there will claim that Goop Marine Goop with work. *If you read the fine print on the product "not for use on polyethylene plastic". I have installed many transducers and found that a slow cure epoxy works the best. However, it's not a permenant contact(hint rough up the surface with 60 grit first then degrease it).
From my experience with tranducers there is a definite siganl loss with a through hull installation.

on a personal note; I have two Scupper Pros, and have tried Eagle, BottomLine, Garmin, Furuno, Raytheon, and Humminbird. My favorite is the Humminbird 400sx (tribeam). Although the Garmin is a pretty awesome buy. I made an adjustable transducer mount so I can use it on either kayak.

I definitely see the value in mounting the puck inside but does this limit me to certain makes/models?
